Question: It is said that Hanuman will remain within the universe until the universe is destroyed. What happens to Hanuman when partial annihilation occurs?

This 1st response is based on Sri Govindharaja and other Sri Vaisnava resources.
- At the end of the current kalpa, during the partial annihilation, Hanuman goes to the spiritual world.
The 2nd Response:
- Since he is a cirañjīvī, Hanumān would naturally be unaffected, as much as Puruṣottama-kṣetra & Navadvīpa-maṇḍala are unaffected by the cataclysms of the intermediate

- Assuming this partial annihilation that is being referred to is at the end of Brahma’s day, the upper regions beyond Maharloka continue to exist. The great souls reside in those higher realms, until a new day dawns for Brahma to recreate the lower
